I still can only recommend LaTex for thesis writing because the Markdown apps all does not stick to the standard (CommonMark + Pandoc) and even lying when they say it is Github flavored Markdown, because it is not. Probably http://www.texts.io/ creates proper Pandoc Markdown. But it is a rich editor for plain text with no control over the source plain text, so no hybrid editor like Caret and Typora.
Typora uses Typora Markdown. I had major issues when exporting my bachelor thesis written in Typora with Pandoc. Pandoc export and import is integrated in Typora but the export result is broken. Caret seems to use Caret Markdown.
